3D compatability problems with 3rd party Software

Ok so I'm trying to run my own software (openGL) which displays a simple 3d molecule. I have a range of monitors, PC's and graphics cards and so far the only combination which produces stereo is a nvidia 6200 on windows XP with the latest driver.

With any other card and glut_stereo not announced in openGL no stereo is produced, however when stereo is announced and stereo enabled on the graphics card options the image will flicker when moved as if it's trying to produce the two images but there is no stereo.

I know it's a bit of a long shot but I was wondering if any1 had any experience in this field and could help me as to where the problem would be? I'm assuming it's a driver issue, but I really am stumped.
