Got back from 3 weeks away on Friday, and since then the chipset fan on my motherboard has been making a noise. I've tried cleaning it with canned air - no luck. It seems there's friction somewhere because spinning the fan freely (with no power) seems to show signs of friction (and there's sort of grinding noise).

Any ideas what this could be, and how I can get rid of it? Horribly distracting. Also noticed that the chipset cooler itself isn't particularly secure - I pushed it inadvertantly and it seems to pivot over the chipset. Slightly worrying.

Yeah - perhaps the bearings are on their way out - i've heard some people lubricate them to get a bit more life, but ultimately a replacement will no doubt be needed.

You could look at a passive cooling solution like a Zalman Northbidge Passive Cooler. Then you wont have any fan noise again - you need some airflow in you case for this to work well though, plus enough clearance as the Northbridge chipset is often near the GFx card.
