Will a 5.5cm thick Sapphire Nitro RX 580 fit a Micro ATX motherboard?

Hard to say for sure, as Asrock dont provide GPU compatibility lists as far as I can see. However, this https://www.userbenchmark.com/System/Asrock-B450M-Pro4/93462 suggests RX580s are compatible. You could do a search on there for that specific GPU and see if the B450M Pro4 comes up, but its...

Why do people avoid palit cards?

I dont know why individuals would avoid them, but I didnt when I bought an overclocked GTX 1080 a while ago. It has been rock solid stable and quiet as well as being overclocked and built like a tank. Haven't had to use customer service so cant comment on that.

...is this slow for USB 3.0?

I would hazard a guess the hard drive is slow rather than the connection. Drive write speeds and file size will determine how fast in this scenario. If its a slow mechanical drive writing small files, transfer speeds could well be 40 MB/s

    System restarting.

Have you tested your RAM? Been a few years since I had to do it but memtest will find if there are any bad cells in your memory. Here: https://www.memtest86.com/ Needs to run from a USB drive. Bad RAM can cause all sorts of weird issues.

Big benchmark of the 1660 here, includes comparisons with 590 (and other similar cards), very close between the 590 and 1660. LINK HERE --> https://www.techspot.com/review/1813-geforce-gtx-1660-mega-benchmark/

    Ryzen 3 1200 upgrade

It would be worth waiting for the next generation of Ryzen chips. However, if you need to upgrade right now, the 1600 and 2600 are the same price, and I think the 2600 outperforms the 1600 substantially. If going the 2600 route, I would also consider faster RAM if its within budget as the Ryzen...

do i need to update my Z77 Extreme4 bios

If it works as it should, I generally don't. BIOS updates are usually to fix bugs or for compatibility with newer hardware (CPUS, maybe RAM). Only time I have had to do it is the rare occasion I have bought a CPU that fits the existing motherboard.

    Upgrading from my trusty i5-2500k

I upgraded from the same CPU to a Ryzen 5 1600x with X470 board, as already suggested, for that budget, the new Ryzen CPUs may be worth waiting for.

Weird dip in GPU, plus spike in CPU

As a first look, start up task manager and leave it on the 'Performance' tab. Make sure you have your disk drives and cpu graphs visible. Once one of the stutters happens, immediately have a look at the graphs to see if any of them were at 100% during the stutter period. If they were that can...

Do you keep your motherboard UEFI / BIOS up to date?

Like the previous, I would only update to either fix a serious issue or for compatibility with a new part, e.g. CPU. Otherwise, I cant be bothered redoing the OC I usually put on my system, as you have just described. BIOS updates rarely have any noticeable impact on performance, the memory...

Any use for VGA cables in 2019?

I cant see them being much use for computing applications unless you have some older equipment, like a really old server maybe, that you need to maintain long term. They are used for non-display purposes in audio engineering though, e.g to control guitar amps, but that's relatively specialised...
